Your payment gateway affects conversion rates, transaction fees, and customer trust. Here's how to evaluate your options and choose the right gateway for your Shopify store.

The payment gateway you choose affects every transaction your store processes. It influences checkout conversion rates, the payment methods available to your customers, how quickly funds reach your account, and your exposure to fraud and chargebacks. It deserves far more scrutiny than most merchants give it.

Shopify Payments: The Default Starting Point

For most merchants, Shopify Payments is the obvious choice. It eliminates the additional Shopify transaction fee (0.2% on Advanced, 0.5% on standard plans when using a third-party gateway), integrates natively with Shop Pay for one-click checkout, and simplifies reconciliation by keeping payments and orders in one system. The trade-off is limited control over fraud rules and restricted availability in some markets.

When to Consider a Third-Party Gateway

  • You operate in a country where Shopify Payments is unavailable
  • You need advanced fraud screening tools beyond Shopify's built-in risk scoring
  • You process high volumes and can negotiate better rates with a specialist provider
  • You require specific local payment methods not supported by Shopify Payments
  • Your business is in a higher-risk category that Shopify Payments declines to support

The Leading Third-Party Gateways

Stripe offers strong developer tooling, excellent documentation, and competitive rates. It supports a wide range of payment methods and currencies and is the de facto choice for technically sophisticated teams. Braintree (PayPal's gateway) provides access to PayPal's buyer network alongside traditional card processing. Adyen is the gateway of choice for enterprise merchants processing at very high volumes, with sophisticated fraud tools and global payment method support.

Buy Now, Pay Later Options

Klarna, Clearpay, and Laybuy all integrate with Shopify and have demonstrated measurable AOV uplift — particularly for apparel, footwear, and home goods. BNPL typically adds 1–2 percentage points to merchant fees, so model the net impact on margin alongside the expected basket size increase before enabling.

Fraud and Chargeback Management

Chargebacks are costly — typically £20–30 in processing fees per dispute in addition to the transaction value. Evaluate your gateway's fraud scoring capabilities, whether it participates in Visa/Mastercard dispute management programmes (which can pre-empt chargebacks), and what chargeback support is included in your plan.

Settlement Speed and Cash Flow

Shopify Payments settles to your bank account in 1–3 business days depending on your location. Third-party gateways vary from next-day to weekly settlement. For cash-flow-sensitive businesses, particularly those with high inventory investment, settlement speed can be a meaningful factor in gateway selection.
